What are these holes by the cuddy?

While I had the cuddy out, I noticed a piece of shock cord in the hull of the boat. Which made me think that it was related to these holes.

Anyone know what these are for? Are they vent holes? Did a shock cord go across? Should I plug them?

Another question, what is the gray sealant putty around the cuddy? Is it butyl tape?
