I believe the primary reason is that manufacturers have put their names, logos and other markings on the ball which have traditionally been used by players to help with alignment. Forming a rule which would distinguish between manufacturers' marks and alignment marks would be almost impossible. And persuading/telling manufacturers not to put any marks on the ball would be even more difficult.

Of course it is arguable that such a relatively short mark to indicate accurately a relatively long line is pretty useless. Getting it wrong by 1/8" makes a difference to the result by - you do the math.
